According to Sophia Stewart , in 1999, after seeing the movie "The Matrix," she filed a copyright lawsuit against the Wachowski Brothers, Joel Silver and Warner Brothers. She was shocked to learn that the movie was based on her original manuscript entitled the "The Third Eye," which has a copyright, which dates back to 1981. The FBI also found during the course of their investigation that her copyrighted script was passed to James Cameron over at Columbia Pictures, and he infringed it as well for his movie "The Terminator."

"According to court documentation, an FBI investigation discovered that more than thirty minutes had been edited from the original Matrix film, in an attempt to avoid penalties for copyright infringement. The investigation also stated that credible witnesses employed at Warner Brothers came forward, claiming that the executives and lawyers had full knowledge that the work in question did not belong to the Wachowski Brothers.

These witnesses claimed to have seen Stewart's original work and that it had been often used during preparation of the motion pictures. The defendants tried, on several occasions, to have Stewart's case dismissed, without success.

Why exactly do they call this woman the mother of the matrix? Never even heard of this woman before and somehow she's connected to the Terminator and the matrix?

From what i can tell, the name "mother of the matrix", is for a few reasons,

1, because she has claimed the matrix as shown by the wachowski's was her exclusive idea.
2, because the matrix is seen as a womb or female, and with her being a women, that quote mother of the matrix fits better as a moniker for a women rather then a man.
3, she says the wachowski's based the oracle off of her.

well anyway something like the above.

the terminator films came out before the matrix films, but she says they still copied from her book, because her back was written before these films, and in these films there are elements that resemble her book.

with the terminator film, it would be the start of the story, or the story starting again, see her character is based on a jesus christ story, set in the modern age of computers and machines.

and so jesus christ first has to enter the matrix through the woman, so in terminator 1 the story starts with his mother, then in terminator 2, the jc stylised character is growing up but still young so a terminator is sent back through time to protect him, then you move onto the matrix 1 film, where now, the character is grown up, and does not need as much protection because he has come into his powers and can deal with the machines and programs from the matrix.

Thank you Harry 789 for that detailed information on Sophia Stewart. They make lots of sense, without the machines rising into a position of power there couldn't be a matrix movie where the machines take over the planet and enslaved the human race.

Well this definitely makes me interested in getting a copy of her books and reading them. This is why forums like this are great, we get informed about information we wouldn't otherwise have. Especially from MSM.
